My little maltese had her last set of puppy shots last week and suffered a reaction to it but seems fine other then a rather large lump where the injection took place and her skin around the lump is bluish or black, will this go away in time or will it remain there?

One would have to assume that it is localized bruising and swelling from the injection and it's reaction. If this is the case, then yes it will go away over time, he may also lose the fur in that area too, this in time will grow back aswell.
If you are unsure, give your vet a ring and ask his advise over the phone.

After carefully examing a little closer the dark spots are also on the other side and up around her neck, my wife and I check her constantly for fleas so I know they were not there before.

Kenny take her back to vet soon. It could be that the shot has made her more suspectible to the parasites that cause mange. NOT THE KIND THAT IS CONTAGIOUS. Or perhaps another kind of skin allergy. Better safe than sorry.

I would still say it is from the injection, but if you are worried, it won't hurt to contact your vet, just to be sure.

The lump finally went down but she still has dark skin now when it was at one time really pink. But talking to other maltese owners on the malteseonly.com website they say some malteses pigment changes to a dark color especially during the summer so I dont know what to think.

Well - as long as she' not sick does it matter? I know if mine suddenly got pooka dots, I'd still think they were beautiful girls.
