She is obviously over cleaning them, normally there shouldnt be any change in the lips, she is trying too hard poor baby, how are they? a mum can make them sore also by lots of licking

It does look like she's cleaning them quite a bit. How much are the pups being handled? Sometimes, a new mom will be very nervous by people handling them and will do lots of cleaning. Does she seem to be nervous when people go near the whelping box at all? If so, you might want to make her area a "restricted" area until the pups are a bit older and she's not so interested in keeping them protected from everything.
