Question

I have a mother and son pair of dogs. I would like to use them for breeding but obviously not with each other. When the son is old enough, will he instinctivly leave his mother alone or will he try to mate with her?

A male doesn't care who the female is if she is in heat. You will need to separate them when she is is heat and might have to consider relocating one of them while she is receptable to breeding so that you don't have a whoops and he gets to her anyway.
